It was rumored that Hunter was actually in charge near the end. That's why he was close to his dad and living in the White House. We've also seen those plots where you kill several to disguise who you're real target was. Maybe Hunter just wanted a pardon but he included a lot of others so that his wouldn't smell so bad.
Funny thing is if he just gave himself a pardon many would have been OK with a dad pardoning his son. And it would have been tougher to prove it was autopen.
